I am using the X11DPI-N motherboard with a chassis that contains an expander backplane. Can the SATA ports on the motherboard be connected to this chassis using cross-over breakout cables?

No, this is not possible. The onboard SATA controller is not compatible with SAS expanders and the drives will not be detected.
